I am sorry that you had to re-encrypt the drive after the restore, all backup software on the market today uses Microsoft's Volume Shadow Copy Service (VSS) technology for backups, the data backed up via VSS is unencrypted data, so this issue is common to all backup software on the market.

Macrium Reflect can do it as I mentioned in my old post in feature request thread. I hope you will be able to implement this feature considering you were also able to implement delta restore feature.
